One explanation could be:
Vagin derives from the latin [i]vagina[/i] meaning "scabbard".
And since the word for the penis in latin is [i]gladius[/i] "sword". A sword goes into the scabbard. Hence it's the property of a man and thus vagin is male.

French genders in grammer are definetly very strange and hard to figure out. It was my biggest problem at the french lessons in school.
But our french teacher was so nice to give us half a point in tests for writing "Je ne sais pas." instead of a vocabulary you dont know.
I guess thats because I dont know much about french anymore
